These are not always the main program window, but the preferences, or other sub-windows. I'll make a list about it.

List from the screenshot: printer preferences, screensaver preferences, mandelbrot, patchbay, sudoku, haiku3d, glteapot, activitymonitor, debugger, drivesetup, magnify, stylededit, vision, bootmanager, webpositive.

I guess several of these have been fixed in the last 5 years?

Still the case for: ActivityMonitor, DriveSetup, Debugger(Team selector), Magnify, People (new person), StyledEdit, TV
demos: Haiku3D, GLTeaPot, PatchBay, FontDemo, Cortex, Chart, MandelBrot, Sudoku (maybe i installed this? :)

I did not check any sub-windows, these are just the ones you get when starting the app directly from the folder of tracker.

Shortcuts window is very small as well. It should at least use a square size, after adding a few shortcuts one has to scroll down (I guess this also qualifies?).
