potential file copy problems from desktop install but not from installer from bootable iso

Description
I have noticed a problem where install runs fine from a CD room if you boot into only the installer but not to the live cd, if you run installer from desktop on live cd/anyboot/raw some files and setting do not seem to copy over properly.
To reproduce, install from bootable ISO with extra files packages added to the system.
then reformat the disc and boot up from anyboot or live cd desktop and install. Very noticeable if you have extra pakcages like SDL librarys curl etc. some files and settings do not tranfer and meta data also seems to be sporadically left of the disk as well.
also noticed file cahce on desktop install seems to stay full even after install finishs running.
