I did install over a previous rev. Which is a "legitimate" way to update the system; anything not working when doing this should be a bug. (BTW, a user's Deskbar settings and Replicants on the Desktop aren't remembered...)

Actually, that is not a valid upgrade method. It can cause problems, as you have discovered. You will find that if you do a clean install, the issues you experienced will no longer be there.

Actually, I think it is. At least AFAIK R1.x is supposed to be able to upgrade an older release by using the installer of a an image on CD or USB and replace /boot/system/ (not sure about /boot/common/) and leave /boot/home/ untouched, preserving the user's settings. If that doesn't work, it's a bug that needs fixing.
In any case, after updating with this same method to hrev38498, this issue is gone, as well as another ticket concerning Tracker add-on shortcuts. It looks more like some sort of fluke because there were no commits in this regard, I think. Closing ticket as invlid.
Odd, I'm also using hrev37423 but don't experience this. Did you do a clean install, ie. initialize the partition before install, or did you install over a previous rev.
